Default Tailgate window stuck down on 88 Runner

I've got an 88 4Runner and the tailgate window is stuck down. I took the top off for the first time this past weekend and when I put it back on last night, the window wouldn't roll up. The window has always worked before this. I reconnected the electrical connection for the rear wiper and now the wiper won't work either. Is this because the window isn't rolled up? Any ideas? Is there a sensor that is keeping the window down. The outside keyed switch for the window has never worked, so I have always used the interior switch. Please help as I can't leave it sitting outside with the rear window stuck down.

I found the problem, it was the Cover Top Switch. I didn't reinstall the bolt that depresses the switch so the window will work.
